actually I had the same probs. The reason for this was always the same. I marked the portal tiles in front-back or left-right mode with the wrong value.
Check if the rooms are overlaping exactly two tiles.
Another problem is the sight you get if you are standing on a portal. If there´s artifacting only at some areas the room numbers are ok. If the flickering appears instead of the room you should see the room numbers are wrong.
